That's a new one DeGeorgio, hadn't heard of that before.

Sadly, Clyde the Orangutan died shortly after the filming of Any Which Way You Can.  Testimony was giving at a federal hearing against the company Gentle Jungle, Clyde’s handlers, that one of the trainers had beaten Clyde with a cane and axe handle.  Unfortunately at the time there were no laws against abusing primates, however, Gentle Jungle was fined for other abuses.

To bad Clyde couldn't have gotten an eye for an eye...

Oh thats horrible, I did hear that he had been abused hence Clints purchase, I'd imgaine Mr Eastwood wouldnt take to kindly to that kinda abuse.  Thanks for the info, Horrible news, Clyde really made both of those movies and the interaction between him and Eastwood was amazing.  Very sad to hear he was mistreated.

The situation isn't as cut-and-dried as that (unsourced) article in Mother Jones makes it appear.

For a longer discussion of this question, see this thread from 2004:

Here is a report that I've dug up on line and of course the Clyde Story is once again unsourced.

This report states that Clyde (Budda) suffered from a brain hemorrhage due to a beating given with an axe handle towards the end of Every Which Way But Loose for stealing some donuts on the set...

Yet another unsourced article:

Now I am on a mission to find out the truth and won't rest until I do...

There was more than one Clyde.  One of them was retired to a place in Las Vegas, which Clint acknowledged during a UK TV interview with Michael Parkinson.
